The.3ds file does not appear to be broken, since it can run on Citra. However, I downloaded a different.3ds rom (not a rom hack) and it is building the.cia just fine. My best guess is that I can't build the.cia because it is a hacked rom or because the rom is decrypted. I tried encrypting the rom with GodMode9 but nothing works with it. Sky3DS won't take non-clean dumps. You'll have to dump the game card again or find a '.3ds' version of the game. If the game is only available digitally/CIA format, you just won't be able to run it on Sky3DS regardless, until we can figure out how to get it to run things like homebrew '.3ds' files. Even then it will only work on a system with signature patches. Open the cia converter program, create ncchinfo.bin. This is something you'll need to make xorpads, which is used to convert.3ds to a.cia Copy that ncchinfo.bin to your SD card, slap it back into your 3DS and run Rxtools. Go to decryption options and then generate xorpads.
Convert 3ds To Cia File
- -Get latest release of Decrypt9WIP (https://github.com/d0k3/Decrypt9WIP/releases/latest)
- -Place the .3ds files in the files9 folder in sd root(create it if it doesnt exist)
- -You may want to clean the files9 folder since files native firms and other dumped software will be also converted to CIA
- -For converting you need 2 times the size of the 3ds files as free space since when converter you will have the original(3ds) and the converted file (cia)
- -Have Aeskeydb.bin in the files9 folder(Get it from plailects guide, i wont link it)

- 1-Unzip Decrypt9WIP.bin from the decrypt9 zip to the /luma/payloads/ folder on your SD card and rename Decrypt9WIP.bin to x_Decrypt9WIP.bin
- 1-unzip the Decrypt9WIP folder to your 3ds folder in your sd root
- 2-Boot to homebrew launcher on sysnand and select decryp9wip(this can take a lot of tries)
- Converting (a9lh/non a9lh users)
- 3-Once on Decrypt9WIP Select content decryptor options->CIA Builder options-> Build cia from NCCH/NCSD
- 4-Decrypt9wip will convert all the 3ds files to cia (This can take some time)
- 5-Now the files are ready to be installed with a cia installer like FBI
